After you've conquered the Elite Four, you will be able to capture Kyogre. In order to find Kyogre, you must speak with the man at the Weather Institute. He will tell you were heavy rain is falling, and wonders what the cause will be. The cause is Kyogre, and you will need surf and dive to reach him.

Kyogre can be found in Route 105, Route 125, Route 127, or Route 129. The man at the Institute will tell you exactly what route, and you should quickly head there befofe Kyogre moves into a different route. There will be two small deep patches of water somewhere in the route. Use dive on either deep patch, and follow the underwater path until you find a cave entrance. Return to the surface and you should be inside Marine Cave.

Kyogre is at level 70, and will cause it to rain in battle. You can use this to your advance to use Thunder and hope to deal massive damage to it. However, due to the power of Thunder and Kyogre's weakness to it, Thunderbolt would be a better option.

Weaken it down to low red health, then put it to sleep or paralyze it. Hurl Ultra balls until it is captured. If it wakes up, put it to sleep again. If the situation looks grim, you can run away. Kyogre will still be there when you return. Kill it or capture it, and that's it.
