In order to calm the fighting between Kyogre and Groudon, you'll have to head to Sky Pillar and awaken Rayquaza. It'll fly off to Sootopolis, and return once the two beasts stop fighting. When it returns, the tower will appear much like it did in RS. However, unlike in RS, you can return and capture Rayquaza before you fight the Elite Four.

To get to Rayquaza, just follow the maps on page. When you get in front of him, save, and then engage battle with it. Like with Groudon and Kyogre, a neat little graphic resembling the yellow lines on his body will flash across the screen.

Don't bother with Hail, Sandstorm, Rain Dance, or Sunny Day; his ability will just negate it.

Put it to sleep, and then weaken it to the red zone. Then, as with all legendary Pokemon, hurl Ultra Balls until it is captured. Paralyzing it works too, as well as freezing it.
