Rayquaza is the last offical Pokemon in the Hoenn Pokedex, and completes what is know as the "Trinity" (Kyogre, Groudon, Rayquaza).

Upon defeating the Elite Four for the first time, Rayquaza's lcoation becomes unlocked. He resides at Sky Pillar, which is northeast of Pacifilog Town. Before heading out, make sure you have a fair amount of Ultra Balls, Pokemon ranging from 65+, and the Mach Bike. Once you have these, fly to Pacifilog Town and Surf east, and halfway between Pacifilog Town and the ocean you'll find the entrance.

Once on the second floor, you'll notice that the floors are cracked. This where the Mach Bike comes in. You'll have to be quick to pass however. Maps for the floors where the floor is cracked is below.

At the top, you will run into a Level 70 Rayquaza that knows Outrage, Fly, Dragon Claw, and Rest. It can be easy to catch or hard to catch. Put it to sleep, and then weaken it to the red zone. Then, as with all legendary Pokemon, hurl Ultra Balls until it is captured. Rayquaza learns a huge move pool and can be quite deadly with the right moveset.
